Why back will not seat fully?

Hi - I recently had to open the back of my MacBook Pro 13" Retina A1502 mac and for some reason there is now a bit of flex to the back and my keyboard is not as firm. It is subtle but definitely a difference and keyboard makes a little more noise now.

I have followed screw guide and heard click with connectors in center of back per guide when replacing back.

Any suggestions? Is this just a result of opening and getting a factory "seal" is not possible (hope not)?

There should be no difference if you did it correctly. Why did you open it and what did you do. Here's the guide: MacBook Pro 13" Retina Display Early 2015 Lower Case Replacement

The way the keyboard is constructed, it shouldn't have been affected by this repair in any way, that's really weird! The keyboard is held into the frame by 80-some screws and rivets, which you wouldn't have been able to even get near to while following that guide.

The flex on the bottom could be due to those clips, sometimes the two clips in the center of the base will break or won't engage properly.
