So I dropped my speaker the other day, and the charging section of the speaker (the micro usb and the aux port) fell back into the speaker. I can not see a way to disassemble the speaker and I would really appreciate some help. Thank you in advance.

If your JBL Charge 3 speaker’s ports are no longer working, see the JBL Charge 3 Ports Don’t Work problem page for possible problems and solutions.
Try referring to this video for an idea of a teardown.

When you reached the USB port, inspect the board for any damages.
I would suggest you not to bend back the USB port to the original position, as it may rip away the electronics traces.
If it is badly bent, I would suggest you get a USB port replacement, places like eBay, aliexpress...
