So I was following the tutorial for battery replacement for Surface pro 4. and when I was removing the motherboard. this part popped out (I think under it?). And I am obviously stuck with reassembly. Can someone advise what is it and where to put it? Please?!

That is a support bracket for the heatsink. I'm assuming that the batteries that you replaced were swollen.
I was actually searching the forum today to see if anyone has a method of reattaching them. (I have a couple that also had swollen batteries.)
In addition to supporting the heatsink, it also transfers heat to the metal case.
You can use the Surface without it, it just means the thermal transfer will be diminished.
