I took my phone to a third party shop to replace my screen because i cracked it and the replacement went well and fast but i realized after the fact it was not genuine, would i be able to replace the aftermarket screen with an original genuine screen and the message will go away?

No. iPhone 11 will complain even if you buy two brand new genuine phones and swap the screen over. Apple’s authorization is required to replace the screen serial number.
Or use a specialized programmer to copy paste screen data to the new screen. Since you’ve already lost the original screen, it won’t work.
The only ever way to properly get rid of the error message is to go to Apple, but they will charge outrageous price to replace the whole phone or deny any service because the screen has been replaced by non-Apple shops.
